You save at bells. Interact with any bell and pick Save from its menu, which also offers Traverse, Upgrade Equipment, Store and Train Abilities. You can't save away from a bell. The game gives you 20 manual save slots plus 3 rotating autosaves, and resting at a bell heals you and reveals the nearby map.
